Co-exists application having same hives ,start menu and %localappdata%
I have an application 6.0 and 6.1 App which having same start menu folder shortcut pointing to installdir is different, One registry key to same target in reg hive and %localappdata% having same destination.folder.How handle to this situation .

Virtualise one of them. Or both. Other than that, your option will be to ask the vendor to re-code their application.
Quite why anyone would expect a point upgrade of an application to use different registry keys and/or folders is beyond me.
