When adding your software package, choose the deployment method, "Advanced published or assigned." Only when you choose this method will you see the "Modifications" tab where you may specify multiple MST. Transforms are applied in order, from the top to the bottom of the list- where a conflicting value is encountered the later take presedence, overwriting earlier ones. Don't press "OK" until you have everything the way you want it! As soon as you say "OK" the object is published and may start immediate deployment.
