I am planning to push windows update through Kace. Should I go ahead and disable windows automatic updates ?

My concern is that if i don't disable the automatic updates then the machines will get updates from both Windows server and Kace.  I just want the machines to get the patching from Kace and not from anywhere else. Will Kace disable the automatic windows update when I start using the patching module ? Please suggest and if I need to disable the automatic  windows update what are your recommend way of doing that ? Thanks.

Yes - you should disable automatic updates. You could still manually check for updates at the cilent if need be. Do you have access to group policy? That's how we did it. You can also do it via the K1. Go to Scripting > Configuration Policies > Windows Automatic Update. It will create a script with the registry keys you can push out.
