How to troubleshoot an advertisement that never runs.

I am two weeks deep into the sccm world, and I seem to be having hit and miss symptoms with advertisements running, so times they do some times they don't. All firewalls are turned off on the clients as well as the server ( I am in a test environment).
What is the best way to troubleshoot an issue such as this, what logs should I be looking at?

If there's one thing that SCCM does well, it's logging! You could almost say it's over-logged.
You'll find them in %SystemRoot%\System32\CCM\Logs.
I can't pretend that I could help you decipher them, though but I expect the names and what they're logging will be documented on MSDN or TechNet.
Lastly, there is a dedicated SCCM/SMS forum here on AD. A moderator may well move this thread there.

Assuming your infrastructure is correct and machines are performing inventories etc. the main reason for advertisments not running is that a mandatory assignment has not been set on the advertisement.
This makes them optional, and they can be run from 'Run Advertised Programs' on the client machine's Control Panel, but they will not run automatically.
Check that a mandatory assignment has been added to the advertisement and see if that helps.

Look into System status, Advertisement Status on SCCM server. There are also reports in Reporting, All Advertisemernts for a specific collection, or All Advertisements for a specific computer.
