the way i've done it is
1) make a copy of Windows Application.wsi
2) edit with your properties, custom actions, graphics, etc.
3) save and compile

That template is what appears when you create a new Windows Application or setup capture.
IMHO you shouldn't setup capture server apps but you could do the server template the same way.
I just noticed that when you make copies of the Windows Application.wsi in the templates folder, they appear under custom templates. So if you want, you can customize your apps even more, using those templates.

As for the setup capture, looks like the template type is set by the setup capture configuration. If you start a setup capture and click on the settings button you'll see the name of the template under general settings ( you can't change it during a capture, so if you want to use a different template you'll have to run setup capture configuration again ).

Its true about only being able to select a template when reconfiguring the Setup Capture. I've sent a feature request to Wise asking them to make the template part configurable on a per-capture basis.

With regards to capturing server apps, I'd like to know your opinion on that though. I've recently had to create ~50 server app MSI packages for a rollout to over 1000 servers...

well when I say server apps I mean like a file server, database server, etc. if you're hosting (like a terminal server) maybe you would wanna use setup capture. Or if you have a lot of apps.

It is not activated to select the template, how do i do it?

This is the whole point. Unfortunately you need to re-run the "SetupCapture Configuration" to change the template you want to use.
